Furthering the Understanding of the Human Proteome Using New MS-Based Workflows

For biomarker discovery in oncology and clinical research, mass spectrometry(MS)-based proteomics is a proven technique to systematically identify and quantify peptides/proteins in a biological sample. As technologies advance, subfields like Immunopeptidomics and Glycoproteomics, require innovative approaches and powerful data analysis solutions. To answer to developments in these fields. we hope to contribute to furthering the understanding of the Human Proteome using new MS-based Workflows and developing advanced bioinformatic tools.

On November 15th, 2021, we are happy to have Dr. Curtis McMurtrey, Director of Immuno-Proteomics at Pure MHC, LLC and two core members of our BSI team, Dan Maloney, Application Scientist, and Zia Rahman, VP of Production, share some of their work.

In the first portion of our talk, Dr. Curtis McMurtrey will present his HLA immunopeptidome workflow at Pure MHC. Immunopeptidomics has become a field of interest in oncology as identification of tumor specific HLA peptide complexes have enabled novel immunotherapies. By using both DDA and SWATH LCMS to characterize the HLA-A02:01 immunopeptidome of primary tumors and normal tissue. Then, by comparing the immunopeptidome of tumors from multiple cancer indications to a large panel of normal tissues representing tissues from the entire human body, their team find only a handful of non-mutated tumor-specific HLA-A02:01 peptides. While these findings do indicate specific peptides, a small subset of tumor-specific HLA peptides are presented across different cancer indications, making these peptides broadly applicable targets for future immunotherapies.

Following, Dan Maloney of BSI, will be presenting a brand new deep learning-based solution to DIA with a streamlined workflow for peptide identification. This new identification workflow that combines spectral library search, database search, and de novo sequencing to provide an in-depth analysis. The unique DIA workflow provides spectral library search, an innovative bi-directional database search and PEAKS’ de novo sequencing in a single, easy to use pipeline.

Finally, we are excited to have Zia Rahman, VP of Production at BSI, present some of our latest research work for Glycoproteomics and a sneak peek at the next generation of PEAKS Studio. This new tool created by the BSI research and development teams is called PEAKS GlycanFinder and will serve as a comprehensive Glycoproteomic tool for Glycan Identification and Profiling.
